The visitors opened the scoring through Romeo Zahoud after just seven minutes with Yakubu Mohamed netting an equaliser a further seven minutes later before grabbing what proved to be the winner after the break.
The result would have given confidence to the Black Stars who currently occupy second place in Group D, a point behind Zambia, after four matches.
Cote d'Ivoire, meanwhile, are top of Group C with a comfortable four point lead over Tanzania, who they play on Sunday.
Ghana travel to Maseru to face Lesotho in their World Cup qualifier on Sunday.
